There are many parts in the world that have restricted or prohibited aircraft areas for various reasons. Some areas will be listed below

Restricted areas (height)
Cuba-It is possible to fly over Cuba but a foreign aircraft needs permission from the government.
Paris-planes are allowed to fly as long as their altitude is at or above 6500 feet (2000 m)
Moscow-Planes are allowed to fly at altitudes equal to or greater than 26,500 feet (8100 m)
The Parthenon- Planes are only allowed to fly over if their altitude is equal to or greater than 5000 ft (1500 m)

Banned areas (Ecological Reasons)
Machu Pichu- This is both for historical reasons and ecological reasons. The site is very important, and therefore planes are not allowed to fly near it in case of a crash that would ruin the area.
Pheonix Park-Located in Dublin, it is home to the famous Dublin Zoo and it is one of the largest parks in Europe. It is also being promoted as a UNESCO world heritage site.

Government
Taiwan Strait-Some areas are banned due to conflicts between Taiwan and Mainland China.
Sri Lanka-It is divided into prohibited and restricted areas for some reason that I dont know and it doesnt seem like anyone else does.
Downing Street-It is the home of many government officials and therefore flights are not allowed over it.
Kaaba-The area has a prohibited airspace, which makes sense due to its importance in Islam.
Constitutional Avenue (Pakistan)-Similar to Downing Street, it contains many government buildings.
Prairie Chapel Ranch-It used to be the home of the American President George W Bush and when he was president he established a prohibited airspace in the vicinity of the ranch.

Sri Lanka-It is divided into prohibited and restricted areas for some reason that I dont know and it doesnt seem like anyone else does.

I think it's due to dangers from the civil war and it's blocked not only for aircrafts. The North is a lot more guarded than the south.
