I think everyone does that. Or a vast majority.

I've tried to fix it several times by immediately following up with "have a great day" so they know "you too" was only meant for that part.
But, saying that probably didn't sound like a resolution to them.

In fact, it's a lot of the time the other person who says "you too", like I need to scan my id card to get into my dorm, and I always smile at the person at the front desk and tell them to have a great day/night depending on time once they give me back my card, after thanking them, and they usually say "you too"

I don't think so, if someone said that to me, I'd take it as just have a great day being the "you too", since it's a separate sentence

As long as you don't apologize for things that are fine bc of low self-esteem, it's fine I think
